"Running as CGI" means that a new, separate application gets spun up to handle a every single request as opposed to the normal method of running it through an apache module (mod_php). The apache module stays alive between requests inside the apache server so you're not repeatedly waiting for php to load on every. single. page. A cgi install of php is only appropriate for sites getting very low traffic.
