The real meat of this game is turning the tide of a technologically lopsided galactic war taking place in a living galaxy that's tracked down to the individual pilots.
Just think of the Maaloqs as the Narn
The Pelengs as the Centauri
The Feyans as the Membari
And the Gaiians as Vorlons (toned down).
The 3 kinds of Dominators collectively represent the Shadow which is in open war with the 5 peaceful-but-bickering races.
You get to play Aragon McExtendostick in an alternate universe where he was actually useful and didn't steal crucial weapons from critical battles to try and woo a lesbian.
The only thing stopping the Dominators from conquering the 5 races at the moment is the fact that the 3 dominator factions are at war with each other. With no support beyond open access to any planet or station that's on good relations with you, individually, you've got to save the galaxy. At first you save up money for a decent ship by taking on government missions and trading goods along the way (use the galactic search function it is INSANELY useful and the lack of it in other Elite-alikes really stings). Then you sneak into the sidelines of major fleet battles to snatch some debris from destroyed Dominator ships that you can give to science stations to speed up finding technobabble solutions to the Dominator problem (or give it to the pirates...) Later when you have a substantial pile of money, you might invest that money into weapons research to speed the tech development of the 5 races to provide you with better ship parts for sale, or spend the money to upgrade stations, etc. Finally once you've got a sufficiently badass ship you take the war directly to the dominators and start liberating starsystems.
In the midst of all this, the game is constantly throwing you gameplay curveballs like the Star Control-esque black hole action battles, or the Steve Jackson Fighting Fantasy-style text quests, or, yes, the rather lame RTS portions.
