Setting the difficulty to impossible reduces your HP so a single wrench hit will kill you. The hybrids have an underhanded swing that comes out pretty fast and has good reach, so every time you try to skimp on ammo by meleeing you are risking instant death. Increasing the difficulty unfortunately also jacks the cost of upgrades way the hell up, but if you want to tune the difficulty you can reduce the difficulty before you buy upgrades. The other alternative is, if melee is a fun-killing OP superstrat, one could I don't know not use it so much?

I generally hate having to adjust my actions to compensate for a poorly balanced game, but SS2 falls into the category of RPGs like Morrowind and Skyrim where they are less about tactics and agonizing over skillpoint distribution, and more about personalizing your character and expressing your unique individuality by making a duel wielding pyro-cyberwrangler priest or whatever. The RPG mechanics in SS2 are clearly fucked for various reasons (most egregiously, many of the weapons require ridiculous stat and skill investments only to suck ass compared to the standard ballistic weapons), but it is still fun to experiment and, say, try an energy weapons centric build and find out that the laser pistol actually kicks ass with some modifications and a high skill level, or mess with the slew of psi powers.
and every time you try to complete a goal you're blocked and given two more goals before you can even accomplish step 1.

The quests to fix this or that are just an excuse to explore, piece together how the ship went to shit, and follow the storylines of various crew members through the audio logs.
The ideas behind all the design choices are exactly what I want, only the implementation was...not good.

Agreed, but again I think there is enough going on in other places that it's a worthwhile game.
