A couple more thoughts:
"Jammed at the source." That's a hard one to get around. As my Navy vet friend liked to say (since he was the guy who got to push this button), jamming communications is an act of war. We can imagine lots of sci-fi-y reasons why communications might fail -- ion storm whatever! Sun spots! -- but would Uhura call that "jamming"? I still think the "Kirk was a boob" argument is severely overblown, but this line is a big problem.
I said there were lots of possibilities for Kirk to consider. What are some of them? When nobody could contact Reliant, Kirk might have suspected that it was lost. This all sounds like sabotage or spy-stuff, perhaps. A cabal working inside the Federation. When he saw Reliant, he might have thought, "oh good, at least they're not dead. Maybe they can help us figure out what's going on." Then gradually, "why are they acting so shady?" It may be tougher than we suppose to jump straight to "Reliant was hijacked". That's a big undertaking.
Alternatively, the wacky scientists may have caused the comms issue on Regula themselves with their breaking-the-goofy-meter science experiments. Reliant might have been a victim of this too.
