Just the fleet. As was pointed out a couple of times, the fleet tried a counter attack at a couple of key tunnels where the machines were about to break through.

As much as I love the movies actually, yeah this bothers me a lot. There's all sorts of reasons I think they could have come up with perhaps to get around that, like if you're killed in the matrix the carrier signal is lost to your body or something. Holy shit in fact I pat myself on the back for that, thats a much more reasonable explanation.
