If you go down toward the basement area, you'll notice stuff gets tougher as you're still in the castle. I often noticed I'd one shot stuff as I just went into the castle but if I headed up or down stuff would get tougher. It might have something to do with upgrades as that increases your 'level' but I'm not quite sure, I really didn't notice it, for example once I got the ranger sword I'd always one shot things right next to the entrance, completely regardless of how many upgrades I had.

As for upgrades spawning more bullshit rooms? I'm not quite sure, I definitely didn't start running into early rooms with a random basement baddy dropped in there until I had a few upgrades, so that might be a effect.
