The current "realistic" matrix had all the ugniness or reality which brought on uncontrollable variables. The end result of the variables is people getting loose from the system and starting gurrelia movements in reality (building Zion or one of its predecessors.)

Now I'm uncertain about this next part, the fucker was talking FAST, but I assume the matrix monitors "the one's" mind to get the current location of Zion (or whatever the current human enclave's called.) Then they drill down to the city and wipe out the renegade human threat. This has happened 6 times already.

The machines make sure "the one" has some sort of emotional conflict that will make him go through door #2 and blow his chance. In this movie's case, it was saving Trinity from the agent.

So at the end of the movie, Neo's played into the machines' hands as planned. He blew his chance to destroy the mainframe and the machines know where Zion is and are 24 hours away from reaching it and destroying it. Unless our plucky protagonists can come up with some sort of variable the machines didn't plan for, this cycle will continue again and again for centuries to come.
